It is always recommended to follow the instructions of the manufacturer, in this case Honda, but adding a transmission cooler and power steering cooler is always a good idea. When towing, the added weight puts more stress and strain on the transmission and power steering components. Adding coolers will extend the life of these components by keeping them at their optimum operating temperature.
For your 2006 Honda Pilot and the trailer and ATVs you plan to carry, I recommend going with a Class II (up to 3500 pounds gross trailer weight) transmission cooler like # D13501. For a power steering cooler, I would go with a simple Derale 2-Pass Tube-Fin Power Steering Cooler, # D13200.
I have included a link to the recommended transmission coolers for your Pilot along with a link to the available power steering coolers we offer. I have also included a link to our FAQ article on transmission coolers and a video showing a typical installation for reference.
