Does it matter which wire of the 2 coming from the trailer brake magnet hooks to the blue wire on the trailer?

No, it does not matter which wire from the magnet is attached to power or ground. Just make sure one wire is properly grounded and the other wire is attached to the electric brake output circuit from the trailer connector.
