I have a TracRac that almost everything DOESNT fit. Will this kit with Malone J Pro let bolt heads sit below the surface of the area the kayak rides?

I have a solution for you, and the reason you're having such trouble is that the crossbars on the Thule TracRac Ladder Racks, similar to the # TH43002XT-501, are slightly larger than normal crossbars that are used on roof racks. Because of this, you won't be able to use any kayak carriers that mount with clamps or U bolts around the bars.
With that being said, you will be able to use the Aero Style Crossbar T-Slot Fit Kit # MPG8287 to mount the Malone J-Pro 2 # MPG117MD in the T-slots available on your Thule TracRac. As shown in the attached picture, the bolts are covered up and left un-exposed to the hulls of the kayaks so you won't have to worry about any scratches or other damage being done to the boats while being transported.

This kit will work, but not without modification. The nuts that slide into the channel have to be trimmed approximately 0.10 to fit into the slot of the TracRac.
