I would first consult the installer of the bedliner and find out how thick the liner you are having installed would be. From the information I have been able to find, most of the bedliners whether rolled on or sprayed on would be about the thickness of a dime or less. I recommend you remove the hitch and bed rails and plug the attach holes so that they are not covered with the bedliner material when it is applied. This would provide protection for your truck bed even when the bed rails and hitch are installed.
If you choose to have the bedliner applied with the bed rails installed, you will want to mask any areas of the bed rails that are attached to or come in contact with the hitch when it is installed on the rails. You will want to make sure none of the bedliner material gets on the hitch itself.
When a drop-in bedliner is installed, the area where the bed rails are to be installed would need to be cut out before installing so that the bed rails are attached to a solid surface.
