Just wondering if I can still mount my crossover tool box and i have a 2016 tacoma long bed

The Yakima # Y01151-58 ladder racks would interfere with a toolbox, and therefore wouldn't be a good choice for you. This being said, Thule has a ladder rack system that's specifically designed to accommodate a toolbox. If your truck has the factory cargo rail system in the bed, use part # TH27000XT-501. If you do not have the cargo rails, use # TH37005XT.
I've provided a photo showing the toolbox mounts.
