Will a rhino ladder rack install into a Thule factory installed track on a truck cap? Thanks in advance for your help!

Yes. The Thule tracks will accept the Rhino-Rack feet and crossbars. The kits like the Rhino-Rack Roof Rack for Factory Tracks - 2 Vortex Aero Crossbars - Black - 54" Long # Y02-480B-NT will work well, or you can piece together the parts you desire. The really nice aspect of Rhino-Rack towers is they come with the included locks and are great quality at a really good price point.
To piece together your kit, you will use the Rhino-Rack Quick Mount Legs for Vortex Aero Crossbars - RTC and RT Roof Rack Tracks - Qty 4 # RRRLT600 and then choose the length and style of your vortex crossbars. If you prefer the Heavy Duty Crossbars then you will use the Roof Rack Leg Spacer Blocks for Rhino-Rack Heavy-Duty Crossbars - 5 mm Thick - Qty 2 # RRQMHD05 for each bar and then use # RB1375B-2 for that same length.
