If I run a Superchip programmer on my 2004 Dodge Ram will it mess up my truck

You will need to use a Superchips tuner that is designed specifically for the year, make, model and engine of your truck. If you use one that does not support your truck you will get an error signal and it won't be usable but should not mess up your truck.
For your 2004 Dodge Ram, so long as you have a 4.7L V8 Engine, 5.7L V8 Engine - HEMI, 5.9L I6 Diesel Engine - Turbocharged - 250hp, 5.9L I6 Diesel Engine - Turbocharged - 305hp or 5.9L I6 Diesel Engine - Turbocharged - 325hp you will be able to use the Superchips Flashpaq F5 Performance Tuner # SU3845, Superchips Flashpaq F5 Performance Tuner - California Approved # SU4845 or the Superchips Flashcal Calibrator # SU3545.
