Use butyl tape under the flange and a self-leveling lap sealant on top. Two rows of 1/8 x 1" butyl tape have worked well, and expect to use multiple tubes of sealant—1 tube is often not enough, plan for 2 to 3. Lay a continuous bead and inspect for gaps to keep it watertight.
