Are there physical size differences, not including bar length between the older Thule square bars and the newer line with the channel mount running the length of the bar?

The newest Thule square crossbars are the same dimensions of the previous crossbars, which is 1-1/4 inch wide x 7/8 inch tall. Like you mentioned, the only difference between this generation of Thule square crossbars and the previous generation is the mounting channel underneath the bars.
If you let me know your year, make and model of vehicle (and if you have a naked roof, raised rails or fixed mounting points), I would be able to recommend a complete rack system for you.
