Can the cover work with a existing tool box on my truck bed just make the cover shorter in length is it possible?

For your 2011 Ford F-150 5-1/2 foot bed we actually have a tonneau cover that is designed to fit with a tool box in the bed of the truck. For that you'd want the Access Toolbox Edition Soft, Roll-Up Tonneau Cover # A61269. This is designed to fit behind most 19" - 21" wide, over-the-rail toolboxes.
I can not recommend you cut down the Truxedo cover you mentioned.
