Can you mount it from above? Basically Im looking to mount it under the cross bars just outside my truck so I can pull into the garage.

Good question.

Could you mount the Thule Rod Vault 4 Rooftop Fly Rod Carrier - Locking - 4 Fly Rods # TH87YV underneath the crossbars? It is possible but this mounting style is not its designed use and not recommended.

The thickest part of the unit is 8 inches tall and the mounting legs are going to probably push it into the vehicle roof or body. So I think you could definitely slide it under your rails but you will need at least an 8 inch gap to be able to mount it between your rails and your vehicle.

The T-bolts of the T-Track Adapter for Thule Cargo Boxes #TH27PQ are M8 and the the head is 20 mm by 27 mm. The length of the threads is right at 2 inches.
