Is it possible to cut this rack down and make it shorter height?

You could definitely cut up to 5" off of the top upright bar Rack'em Fitz-All Enclosed Trailer Ladder Rack # RA-28 as you can see demonstrated in the video I linked. We have also had quite a few customers successful in cutting down their bars that have left positive reviews.
Another option would be the Rhino-Rack Heavy-Duty Bar Roof Rack for Camper Shells # Y01-140B which mounts to the roof very low profile.
