The specs state that it can haul four 75lbs kayaks. I have an 88lbs kayak, will it compromise trailer integrity if it’s used to haul two kayaks under 75lbs on one side and the heavier 88lbs on the other?

When it comes to carrying your 88-lbs kayak carrier on the Malone MicroSport Trailer # MPG462G2, it's not the trailer with that capacity but the Malone J-Pro Kayak Carrier # MPG117MD that has the 75-lbs capacity. You're not going to damage the trailer, but the carriers may not be able to handle the additional weight.
With that said, you could swap out the Malone carrier that is included and use the Rhino-Rack J-Style Kayak Carrier - Fixed - Universal Mount # S510 and can carry up to 99-lbs. This would be the best solution for carrying that extra kayak that weighs a little more than the included carriers can handle. The Rhino Rack S510 will fit on the bars of the Malone trailer, so there's nothing to worry about in terms of compatibility.
