Is there any way this can be installed on a 2013 honda civic 2-door?

The custom fit kit part # INK642 that you referenced is the correct fit kit for the 2013 Honda Civic Coupe. To complete the roof rack system you will need Inno Aero Crossbars part # INXB130-138 and Inno Through feet part # INXS250. The Inno crossbars are aerodynamic to cut down on wind noise and have integrated T-slots to make mounting accessories easier. The through feet are designed so the bar sits on top of the feet and allows for bar overhang, which comes in handy if you have a water sport carrier that needs bar overhang for the lift assist.

If you prefer the cross bar to go into the feet so there is not any bar overhang for a cleaner flush style, I recommend to use the fit kit part # INK642 with shorter cross bar part # INXB108-115 and flush feet part # INXS200 on the Honda. I have attached photos of what both of the racks look like for your reference.
