If you are referring to two white wires from the brake magnet that are coming from the rear of each electric brake assembly, then it would not matter which wire is connected to ground and which wire is used for the brake feed. The magnet that operates the electric brakes does not require the wires to be specific. I am including a link to a video review of a electric brake assembly that will show the two wires from the magnet.
If you are blowing fuses you will want to check the complete wiring on the trailer for a wire short. I would start at the wiring near the brake assembly and check for corrosion and loose or exposed wires and fix as necessary. You will want to trace this back up through the rest of the trailer inspecting it along the way.
I attached an FAQ on trailer wiring for you to check out also.
If you are referring to wires that are not connected to the electric brakes, let me know which wires you are referring to and I can help you with diagnosing the problem.

I had bought a pop up camper that a guy had used the frame and made a 12×6 utility trailer out of it.It still has the trailer brakes on it but the wires have been cut.How do I or how can I reconnect them to see if they still work?
