What is the difference between model 43001 vs 43002?

The difference is the size truck bed they are both intended for. The part # TH43001XT is for a compact sized truck and the part # TH43002XT is for a full size truck bed.

So for your 2013 Ford F-150 with a 6-1/2 foot bed you'd want the part # TH43002XT-501 which is the correct size and fit.
