Removing the factory rails will definitely be the way to go if you want to have the roof rack sit as low as possible. This way the towers can sit directly on the roof, as opposed to sitting on top of the rails. Removing the rails is actually something we recommend fairly frequently for a 2023 Mazda CX30.
