My next choice would be the bolts and washers, screws after that if you really want to go that route. It will be fine to secure a piece of track to a single board or to split it. • Backing Plates For The Erickson ATV E-Track Tie-Down Kit
  Erickson has the spacing for the mounting holes of the # EM09160 before and after the chock at approximately 4-3/8" center to center. Since they unfortunately do not offer a custom backing plate the # e96RR you purchased is going to be the closest option. The elongated front and rear holes are 4-1/2" apart center to center so you could possibly get it to line up straight and fit but you'll likely need to notch either the front or back hole about 1/8" to get the bolts to drop through.

  Erickson does offer a zinc-plated steel backing plate for use with their E-Track products like their ATV E-Track Tie-Down Kit # EM09160. Use part # e96RR. You can see this item's hole dimensions and spacing in the linked photo. Since your trailer deck is aluminum and this plate is steel you will want to isolate them to prevent galvanic corrosion between the two different metals. A coating of paint or other insulating material will do it.

  I don't recommend drilling through the steel crossmembers to install your Horizontal E-Track item # E19148. This will put holes in the steel that can collect moisture and cause rusting. Plus that would be a lot of effort and you'll probably go through a couple of drill bits. You will also encounter galvanic corrosion when doing this.   When attaching e-tracks like the part # E19148 typically people run the bolts through the track, then through the wall or floor they are attaching the track to, through the backing plate like part # e96RR, and then finally the nuts get threaded onto the bolts.   There isn't a set rule, but I'd recommend bolting the e-track into place. The distance between fasteners will depend on the nature and structure of the floor of your trailer. If the metal floor has a sturdy wood backing, I'd attach the e track about every 6 inches or so, making sure that some of the fasteners are going into the frame members of the trailer if possible. Using backing plates like part # e96RR would be a good idea, as well.

  Installing the Etracks vertically in the way you described could work depending on how much weight the etracks would be supporting. I think the 2x6 idea would also work, but since you are concerned that would be too much weight you could split the difference and go with a lighter board like a piece of thicker plywood.
