Yes, you can use the BAKFlip MX4 with the Thule TracRac SR # TH43002XT-000. However, you will have to slide the rear upright to be able to clear when you fold the cover since the uprights angle in. This is true for any folding tonneau cover you might add with the TracRac SR. You will need one of the following:
-BAKFlip MX4 Hard Tonneau Cover # BAK76FR for a 5-1/2' bed
-BAKFlip MX4 Hard Tonneau Cover # BAK46FR for a 6-1/2' bed
-BAKFlip MX4 Hard Tonneau Cover # BAK66FR for an 8' bed
If you would rather not move your ladder rack when you want to fold up the cover and access the truck bed I recommend getting the BAK Revolver X4s instead. This hard cover rolls up and will clear the uprights without any issue. You can choose from the following:
-BAK Revolver X4s Hard Tonneau Cover # BAK56ZR for a 5-1/2' bed
-BAK Revolver X4s Hard Tonneau Cover # BAK89ZR for a 6-1/2' bed
-BAK Revolver X4s Hard Tonneau Cover # BAK29ZR for an 8' bed
