I think my husbands 4Runner only has the side rails at the top, with nothing across the roof. Yes and yes! The Rhino-Rack Fishing Rod Carrier # RR576F needs cross bars to clamp onto. An interesting thing about this one is that it is also the Rhino-Rack Ski and Snowboard Carrier # RR576. We have people that use this for both purposes for different seasons.

As for crossbars, the Curt Roof Rack for Raised Rails # C18118 is a great option. The best thing about these rails are that the cross bars are 2-1/8" wide x 7/8" tall. The Rhino-Rack Carrier # RR576F clamps around crossbars that are 3-3/4" wide x 7/8" tall at the most, so that means these two are a fit!

As for the hitch-mounted fishing rod holder, we don't stock any of those here at etrailer. They are very cool looking though. If you still have yours, we do sell front trailer hitches for your 2016 Toyota 4Runner. It depends on what trim-level you have. For SR5, Trail Edition, and TRD models, we have the Draw-Tite front receiver # 65074. For the Limited Edition, we have the Curt Hitch # C31054. For SR5 and Trail Edition, we have Curt Hitch # C31076. These come with install instructions and you can watch the install videos. I found that those help with getting the most accurate quote from your local dealer.
