can I use it with out the fobs that come with, meaning can I wire the harness to my trucks wires so I can lock and unlock my truck with my own fob instead of using 2 fobs?

I have a solution for you, but the Pop & Lock Power Lock Conversion Kit for Truck Caps and Hard Tonneau Covers # PAL9772 isn't going to work for you since the cycle palm handle latch on your A.R.E. LSII hard tonneau cover, uses rods to open and close the cover, not cables.

To add a power lock to the LSII tonneau cover on your 2004 Dodge Ram Pickup, you'll need to use # PAL9000. This one completely replaces your rods with a rotary latch, so you will need to use the included key fobs to unlock and open the tonneau over.

The # PL9000 is not able to wired into your trucks power lock system due to the fact this system works with a separate control module and key fob. This is the only kit that will work with a cover that uses the steel rod latching mechanism, like yours.
