Can I put this in a metal battery box to protect it while towing and in storage?

I called my contact at Cequent, who owns Tekonsha, about whether or not the Prodigy RF 90250 can be mounted inside a metal battery box and he said yes, no, and maybe. It all depends on the material on the metal box that you are putting it in.
Since the Prodigy RF works via radio frequency certain types of metal will not allow the signal to work properly. Solid steel will most likely block any signals that are trying to be sent, whereas a Diamond Plate Aluminum box, like part # TLA7712R, or a Polished Aluminum Box, like part # TWSP14BP, will more likely let the signal through. The only way to know if the Prodigy RF will work properly with a metal battery box is to test it out prior to leaving for a trip.
What might be the best solution is to take the top off of whatever box you will be using to ensure that the antenna, which is on the top, can receive a signal. You will still want to test before going on a trip to make sure that this method will be effective.
