I was wondering if the bed trunk will be affected by the rails on this cover?

The Access Tonneau Cover part # 834532006953 that you referenced is a confirmed fit for your 2009 Honda Ridgeline and would not cause any issues with the bed rails of the truck, and your truck bed trunk would also still open and close like normal.
