Your FAQ seem to say yes and no depending upon which question/answer I view. I would like to flat tow and have trailer wiring on the jeep.

You can indeed use the Hopkins Custom Tail Light Wiring Kit # HM56200 for flat towing your 2017 Jeep Wrangler even if you already have the T-One # 118416 already installed. If you check out the 1:45 mark on the attached video of the Hopkins kit being installed you can see this process being done.
I couldn't quite find any specific places where we recommended against using these products together but I think you were referencing when we recommended using the Flexo-Coil Wiring Kit # RM-15267 instead of the Hopkins kit. I personally prefer the Flexo-Coil kit over the Hopkins because most RVs tend to have a 6-Way or 7-Way connector at their rear bumper and some vehicles require the battery to be disconnected.
This kit has a 7-Way connector for the RV side so no adapter is needed and in the case of the battery needing to be disconnected you can simply install a Charge Line Kit # RM-156-25 to the middle pin on the 6-Way connector to keep your battery charged.
I looked up your owner's manual and it looks like you turn the key in your Jeep to "Off" so a charge line kit may not be necessary. Either wiring kit would be a great option for your application.
Please note that a complete flat towing setup includes a base plate kit, tow bar, safety cables, vehicle tow bar wiring, a supplemental braking system, and usually a high-low adapter. If you are needing any of these please let me know and I can make some recommendations.
