Do the Yakima 2 1/4 bolts come with the nuts to tighten on the ski rack, bike rack etc.?

Thanks for the picture! The Yakima Replacement Bolts - 1/4" x 2-1/4" item # Y80011 do not come with nuts. However, judging by the parts you have in your picture I think you need the Replacement Mounting Hardware for Yakima Roof Mounted Ski and Snowboard Carriers item # 8830021. It fits the carriers manufactured after 2006.
