Replacing Integrated Brake Controller of 2008 Ford F-350
Question:
2008 f350, 6.4l, trailer brakes work manually, but not sure if working with brake pedal, I’ve replaced the pressure transducer at the master cylinder, and also replaced the integrated brake controller, adjusted the trailer brakes, this is my second 5th wheel with this truck, so I know it’s not the trailer, also you can see the gain going up on the brake controller as you make a brake application, also connected a head light to the trailer plug, head light comes on and and gets brighter as you make a harder brake application, I’ve also had to replace the rotors on my truck due to warpage because of this issue, still need to check harness for possible corrosion on blue wire or ground, all lights work great on truck and trailer, wiring at trailer plug is good and at trailer junction box, anything I ’m missing?

It sounds like you are on the right track for tracking down where the issue is. That said, the integrated brake controllers they were putting in trucks around 2008 weren't as reliable as the ones they've been installing since then. Especially if your trailer has electric over hydraulic brakes.
I would recommend replacing the brake controller with an aftermarket one with a better reputation like the Prodigy P2 part # 90885. This is widely considered by many to be one of (if not "the") best brake controllers.
With this controller you'll no longer have the issues you are trying to track down and you'll have a much safer overall braking application from your trailer setup. To install it all you need is the correct harness part # 3034-P.
The harness will plug it into the factory plug after disconnecting it from the factory controller, and then taking the truck to a dealership to clear the fault code that will appear. I have included a link to a Tech Bulletin that explains what they do at the dealer to clear the fault code.
