On the 3 function lights is there any advantage of the clear lense over the red lense in a rear vehicle application? Is there a 3 function light where all LED lights remain on as running lights and upon breaking the LED lights increase in brightness? Thank you.

There is not an advantage to having tail lights that have a clear lens over a tail light that has a red lens, both will function well and provide bright enough tail light functions. It is a cosmetic preference, some people prefer the look of one over the other, so they are both available.
You will need to check with your local laws and regulations concerning trailer tail lights, in some areas it may be illegal to use tail lights with clear lenses such as the Optronics Trailer Light # STL89RCB.
The Optronics Trailer Light # STL79RB that you referenced and the # STL89RCB both will fully illuminate as a tail light, and then when the brakes are applied they will increase in brightness.
