When a brake controller works with the manual override but not the brake pedal that is an indication of a problem on the red wire. The red wire is the input wire that tells the controller you are stepping on the brake pedal.
Check the red wire connection to the vehicle and fix as needed. It is also possible that the CHMSL or stop light fuse has blown. Use the vehicle owners manual to find the fuse locations.
It is also possible that the controller has been bumped out of its recommended operation range/angle. Check the installation instructions I have linked to see the range the controller can be mounted. Also make sure it is not tilted or turned to one side.
And it is also possible that the power setting has been accidentally turned down too low. But that is an easy fix. Just turn it back up!
