why do you remove the jumper on converter battery lug/DC lugs? What happens if i have a disconnect switch and wire to the lug on the left but leave the jumper in.?

On the Progressive Dynamics 4000 series part # PD4060K, the jumper being referenced in the installation instructions is the metal link between the two positive DC lugs.
That jumper ties the two positive lugs together internally. It's only removed when installing an external DC disconnect switch because if it remains in place, power could still pass between the lugs and effectively bypass the disconnect switch. Removing the jumper allows the external switch to properly interrupt the circuit.
If you are not installing a disconnect switch, that jumper should remain in place.
If you install a disconnect switch on the DC output, it would act as a manual shutoff for whatever is wired through that switch.
What are you trying to accomplish with the disconnect switch, isolating the battery, shutting off DC loads, or stopping the converter from charging?

The way I understand it, and I may be wrong, is that the jumper is removed if you are using a dc powered solenoid disconnect for the house battery. I am planning on using a physical marine disconnect from the house battery to my loads, which includes the Progressive Dynamics power center, so I will not be removing the jumper.

The disconnection switch would be to isolate the battery from everything. No power out, no power in.
