They sure will Dan. The Reese Quick-Install Custom Bracket Kit item # RP50082 is exactly what you need for your 2006 Ford F-350. They're going to also be compatible with the Reese Universal Base Rails item # RP58058 you purchased earlier this year.
I've linked an installation video along with the instructions below so you can see how to get these brackets setup.
