Yes, it will Tim. The Thule Motion 3 Rooftop Cargo Box item # TH39PN will indeed fit the factory crossbars on your 2025 Toyota Sequoia. You will want to make sure your crossbars are spread out between 21-13/16" - 36-9/16" apart so the mounting clamps at the bottom line up.
