I have a topper on my pick up with a Thule Top Track system already installed. There are no track nuts or any other hardware. What do I need to get it set up with square bars?

To construct a roof rack compatible with the Thule Track system on your camper shell, you'd need the following parts:

Thule Rapid Podium Foot Pack, part # TH460R
Thule Fit Kit for roof rails, part # THKIT3101

Then you need to choose the length of crossbar. I've linked our selection that fit the Rapid Podium foot pack, just choose the appropriate length for your tracks. Or tell me how much space is between the tracks and I'll recommend an appropriate bar length.
