The lights for your trailer will be controlled by trailer wiring connector. The Hayes Air Actuated Trailer Brake Controller # HA100400C will only send power to the electric brake assemblies or an electric over hydraulic brake actuator. The lighting including your brake lights, turn signals and running lights will all be powered through your 7-way trailer connector. As you will likely have a 7-Pin connector versus the 7-Blade you will likely have with your trailer.
I recommend installing a Hopkins Endurance Quick-Install 7-Way Trailer Connector with Universal Pigtail Harness # HM47210. This will allow you to add the 7-way blade connection that you can wire your controller to. You will need the Hopkins Tail Light Converter # HM48847 to convert the 3 wire light system on your truck to a 2 wire system used with a 7-way blade connector. I have attached a wiring diagram below for you to reference for the wiring differences for both 7-way connectors as you will be able to tie into your current 7-way wiring to add the other connector.
