Since the trailer is grounded to the vehicle through the hitch connection, does applying grease to the ball affect the conductivity of the joint?

No, applying the White Grease Hitch Ball Lube # 58117 to your hitch ball will not affect the conductivity of the joint or affect your ground connection.
You can test to ensure you're not grounding through your hitch ball by placing the coupler on the ball and seeing if your lights only work when the coupler is on the ball.
If it does only work when the coupler is on the ball, then you'll need to reevaluate your wiring and properly ground your ground to a clean, bare metal, surface on your trailer's frame.
