The Roto Flex style of pin box that you have would be replaceable with other styles of pin box but without knowing what exact model you have it's hard for me to say what would fit. Also worth noting is that the replacements won't have significant dimension differences so you'd most likely end up with the same issue or very similar. So instead you might need a taller fifth wheel hitch to give you the additional clearance so that your trailer stops hitting the bed rails.
For example the Reese M5 part # RP30928 is height adjustable up to 18 inches from the rails in the bed of your truck. If you let me know what hitch you have now I can determine what it's height range is and then see if there's a taller option.
