I just installed this unit on my 2002 Jeep Grand Cherokee and I had recently installed air shocks which I bought from Etrailer also specifically for this Jeep and to help with the ride quality etc while towing. I set the shocks at about 20 psi prior to installating this weight distribution unit and took all my measurements from how it sat like that. Should I have left the shocks with no air in them instead or was setting them prior to install the correct thing to do?

According to the installation instructions for the Fastway e2 Weight Distribution System part # FA92-00-0800, " If your tow vehicle is equipped with airbags, we recommend that you inflate them to the pressure you are expecting to tow with before setting up the hitch. Inflating them after hitch set up changes the relationship between tow vehicle and trailer, and can reduce the amount of weight distribution and sway control you get from your hitch.".
Therefore, it looks like you setup everything correctly thus far so you should not have to worry.
