Question:
I have a 7 x 14 enclosed trailer. I plan to haul one motorcycle most of the time but some times two motorcycles. I plan to set up the floor tie down system for two bikes. If i am only hauling one bike on the left side all the time, would that at effect the way the trailer would tow ? The one bike would be 700 - 1000 lbs.

The E-Track part # E19148 that you referenced is not specifically designed for a recess mount although if you wanted to come up with a way to do that you certainly could. A manufacturer was here recently and they had recessed mounted E-rack in their trailer.
There aren't specific instructions for flush mounting E-track such as # E19148 but as long as the openings on top are clear and there is space enough below the holes to insert/remove accessories then it can be flush mounted or recessed some. It is pretty versatile stuff. I attached an install video for this for you to check out as well.
