I checked out the installation instructions for the EvoHT2 Tuner, part # EP36040 and found that on page 18 it is explained how to return the engine tuning to stock.
From the main menu you will need to select 'Tune Vehicle'. Then select 'Quick Tune'. Then turn the ignition on but do not start the engine. You then press enter. Next, you select 'Stock' from the Tune Vehicle screen. When it asks if you wish to return the vehicle to stock you select Yes. Then turn the ignition switch off and remove the key, and press enter. At this point the vehicle has been returned to the stock setting.
I have attached a copy of page 18 of the instructions you can check out.

He didn't ask how to set vehicle back to stock. He asked how to fresh the tuner back to stock, including passwords etc. Duh.
