do you still measure 47 inches from the back of the bed if its a 6-and 3/4 inch bed

Yes. You will measure from the tail gate end of your truck bed floor by hooking a tape measure over the end of the truck box and mark the floor at 47-inches. This will provide you the exact location for your ball. See step 1 on the installation directions attached.
The B&W gooseneck # BWGNRK1108 is a confirmed fit for your 2000 Ford F250 and/or F350.
