Would this box fit on a 2022 4Runner with factory roof rack system with a Yakima Skinny Warrior?

To fit the Thule Pulse Alpine Rooftop Cargo Box # TH613 (or any cargo box itself to be honest) with the Yakima SkinnyWarrior # Y07014 on your 2022 Toyota 4Runner you need to install an aftermarket roof rack for a few reasons; the OEM bars aren't long enough to fit both cargo carrier, and the OEM crossbars sit too low to the roof to physically fit either of the options above. Yakima actually calls out not to install any of their cargo boxes on the 4Runner OEM bars because of this issue.

For your application I recommend picking up the 60" Yakima JetStream Crossbars # Y00426 and TimberLine Towers # Y33TR which will not only sit high enough but will also be wide enough to easily install both the Pulse Alpine and SkinnyWarrior carriers you're wanting to use.
