Can I run a 5 flat boat trailer with 6 wires to a 7 pin rv plug?

Since your boat trailer has a 5-pole connector with 6 wires, you have what's known as a wishbone harness, with the running lamp circuit split into two wires, with one running down each side of the trailer. To make this work with the 7-way connector on your tow vehicle, you'll need an adapter like # 707250.
In order for the reverse lockout on the trailer to function, you'll want to make sure that the center pin on your 7-way is tied into the reverse lamp on your truck. You can confirm that by using a circuit tester like # PTW2993. The center pin should show voltage when the transmission is placed in reverse.
