I upgraded to a F-250 with the 2.5inch hitch. I currently have the WD set-up with the chains...I am looking to replace it with the equalizer 1200/12000. Which part numbers do I need for the shank and WD system?

The linked page will display all weight distribution/sway control (WD/SC) systems for 2-1/2-inch hitches. None of these 2-1/2-inch systems comes from Equal-I-zer but we do have 2-1/2-inch shanks that can be purchased separately. Part # EQ90-02-4800 works for tongue weight (TW) up to 1600-lbs and provides up to 4-inches of drop or 8-inches of rise. Part # EQ90-02-4900 also is rated for up to 1600-lbs but allows height adjustment from 6-inches of drop to 10-inches of rise.
The key to choosing the right WD/SC system is knowing your fully-loaded trailer's actual measured tongue weight (we offer a handy scale # e99044). To this trailer TW you will add the weight of any normal cargo in the truck that sits behind the rear axle, say a loaded cooler or generator as examples, since this cargo weight will act just like trailer TW. Other methods for measuring are outlined in the linked article.
Once you know you total TW figure you can select a system. All such systems work over a TW range and you want to choose one that allows your total TW to fall near the middle of its operating range. For instance, if you total TW is 1200-lbs then the system # EQ37141ET would be a good choice since it works over a TW range of 1000- to 1400-lbs. If your TW is 800-lbs then the right choice is system # EQ37101ET.
