On my 2011 F450 the information center allows me to store trailer settings in the computer and will allow me to switch between them when i hook up the trailer. Will disabling the factory controller for the new one mess with the Information Center or disable this option for good?

Yes, installing an aftermarket brake controller to activate the electric brakes on your trailer will disable all of the functions of the OEM controller in your 2011 Ford F-450 Super Duty.
You will also need to take the vehicle to the dealer to have the PCM ( powertrain control module) flashed to eliminate the fault code that will be displayed because the OEM brake controller is disabled. We have a tech bulletin that explains how the dealer will have to do this for you to review, see link.
The Tekonsha Prodigy P2 Proportional Brake Controller # 90885 and the Ford Specific wiring adapter # 3034-P, will work nicely in your truck and provides you with 4 settings for optimal performance with different weight trailers, see instructions link provided.
