We have a cargo trailer that we are going to put E track on the walls and floor on the walls we will screw to the frame alone And on the floor we will screw to the floor joist and put plates in between What screws should I use

That is going to depend on the thickness of the floor on your cargo trailer. I attached a link to a page that has all of the self tapping screws you could use for E-tracks. You will want to select the length you need from the filters on the page and the correct length screws would be listed.
There are screws from 1 inch to 2-1/2 inches in length like the # TFX250ACQ.
