The reason one side is longer is because different situations will require different clearances. Whichever way gives you the most clearance will be the way you will want to install it.   Depends on the condition of the wood but the backing plate of the Brophy D-Ring Tie Down Anchor w Backing Plate # RR5K that you referenced is designed to distribute the weight so that it does not easily rip through the wood. I attached a picture of what the backing plate looks like installed. If the floor is strong enough for the weight of your snowmobile it's going to be strong enough for the backing plate to be effective.
