How do I go by hooking yellow and brown and green and brown for them to work

It sounds like you might have a wishbone type of wiring situation. This means that the running light circuit is split to 2 wires instead of just one for running lights on both sides of the trailer (yellow of left side, green for right side). This is so you do not have to run a jumper wire for running lights from one side of the trailer to the other.
You should just have to connect the 2 running light wires together and then connect them both to the running light pin or wire.

It appears that I have a wishbone wiring system. My question is "does it matter which side of the pigtail each wire is on,as long as the yellow and brown are connected together?"
