Can you connect the 12 volts from the center third brake light of the Jeep for the controller trigger voltage instead of splicing into the wire on the Jeeps brake switch?

You can absolutely do that. It's recommended that the brake light switch be used because of its close proximity to where the brake controller is installed, but if you wish to tap into the dedicated 3rd brake lamp circuit instead, you can certainly do that.
You'll also need an install kit like our # ETBC7. I've linked to an install video you might find helpful.
