Im trying to add a new wiring harness which has 4 wires. The trailer I purchased has a yellow, brown and green that has a green/black split on it so the green is really 2 wires. So why the two green wires?

It sounds like you have a wishbone harness. A wishbone harness has 4 pins like a regular 4-Way but where the wires come out the running light circuit is split so you do not have to run a jumper wire between tail lights.
You cannot always go by color. If the wire that is split is right next to the ground pin (covered pin) then this is what you have, a split running light wishbone harness like # A20WB.
