How far do the side velcro rails come into the bed? Will the Ridgelines in bed trunk hit the rails when opened?

I do have an option for you but the TruXedo Pro X15 Soft Tonneau Cover part # TX1430601 will only allow you to open the in-bed trunk about 80% of the way because the rails sit inside the bed around an 1" or so on each side. If you want to be able to open the trunk up all the way you will need to use a tonneau cover that mounts on top of the bed rails. I recommend the Extang Trifecta 2.0 Soft Tonneau Cover part # EX92590 because this cover mounts on top of the bed rails so you will have full access to your in-bed trunk. There are no roll up tonneau covers that mount on top of the bed rails so the Extang Trifecta 2.0 will be the best option for you.
