The easiest solution is to bypass the factory brake controller and install an aftermarket controller that is compatible with electric over hydraulic braking systems. We actually have an FAQ article that covers the process which I have linked for you.
For a brake controller that is compatible with electric over hydraulic braking systems, I recommend the Tekonsha P2, # 90885. This is one of our most popular controllers, in part because it can be sued with electric or electric over hydraulic braking systems.
